Robert:

Was VNC upgraded at the same time?  Could you uninstall, then re-install 
VNC with apt or yum (or whatever)?  It looks like VNC is looking for 
various files in whatever location XFree86 kept them, and Xorg has moved 
them.  The other option, per the error message, is to tweak the VNC 
script itself so it looks in the right spots.
