Oh yeah. I've dealt with this exact problem. Various forms of X and kernel
have issues with the video driver and ultimately the motherboard chipset
and the way the PCI bus is allocated.

You might try playing with bios settings for "PCI Delayed Transaction". It
probably will change it, but the problem won't go completely away.

Also moving your sound card to a different slot(and a different interrupt).

But basically it's a kernel and motherboard incompatibility, made worse by
X using the video card and starving the sound card, that you may be able
to solve without getting a new motherboard, but you may need to move your
sound card, fuss with the bios or change kernels.

I use SuSE and the problem went away when I went from 8.2 to 9.0 and it
didn't come back in 9.1 which uses a 2.9 kernel.
